Hi,
My SO is looking to get a bike for the summer. She's not ridden anything besides our mama-chari for years. Given that she runs marathons it's possible she would look at triathlons, so a cross bike as a starting point might not cut it. I'm thinking a used road bike , sub ¥120,000 would be fine, although specialized Allez is close new. We'd like to see it in person first, so not auction sites and I feel I can get something cheaper or with higher spec if I go used, plus we can take it back for tuning after a week. I know Crown gears in Shinjuku (generally a tad over budget there), but where else can I visit? I have a car so all of Tokyo / Kanagawa is good for me . Thank you.
(If we have a list here that I've missed this post can be deleted.)

Buy Chari in Totsuka has a fairly decent range of bikes, and you can check online to see if they have something you're interested in first. They have shops in other locations as well. List of shops below.
Their shop in Totsuka is here: https://maps.app.goo.gl/2cVRSik9Xra7CaBJA

Cycle Paradise is another one.
They have a big shop in Tokyo here: https://maps.app.goo.gl/PQ1cM1mF6fGm252t5

Another shop no one has mentioned is Crown Gears in Harajuku. Some nice bikes but bit expensive because Harajuku.

... mentioned in the original post, but yes, a great store. First time I visited I couldn't work out why so many bikes had phone numbers displayed on them.

Bici Amore and Specilized CPO both have websites where you can check bike inventory they have in store.
