Are there any good online bike shops around the world that will deliver to Japan?

Things like probikekit.com (although they don't deliver to japan).

I have ordered stuff from Probikekit and delivery here was no problem. Got my Millram stuff that way actually. Even sent some stuff back to them - all OK

That's where I got my frame.
The problem is that only some of the sellers will send to Japan - Most of them stick only to U.S. deliveries.
Just check the "Delivers to: Worldwide" category, and you should still be able to get what you want.

based in Northern Ireland. Stuff usually takes about a week to arrive here. You need to pay import duty at the post office, but you don't have to pay UK VAT (sales tax)

A British company which has been very good for me is EVANS CYCLES. They are very experienced in world wide delivery. My bike was sent to me by UPS and only took three days to arrive from London after the safety checks. Delivery of a complete bike is 140 GP Pounds, but you do not have to pay the 17.5% UK tax. I'm not sure if there is a problem with credit card payment if you do not have a British bank account.

Unfortunately, the UK is more expensive than the USA for bikes and virtually every think else. But its worth checking out the prices on the internet. Some times they have good discounts of about 30%.

Last week I ordered 2 jerseys and 2 pairs of socks from Primal in the US and was AMAZED with the service and delivery... http://www.primal-sports.com/ ...ordered on-line late at night in Japan on March 28th... auto confirmation immediate... when I woke up there was a email showing a tracking # for the parcel which had left while I slept... here's the tracking info...
